Because she, like Tony, is pragmatic not idealistic.

That's the genius of the Civil War story: anyone with a brain would be on Tony's side because opposing the Act is stupid.  But, anyone with a heart would be on Steve's side, because supporting the Act is heartless.  Both sides are simultaneously right and wrong.

Natasha is a chess player and a pragmatic one.  She makes choices based on the ramifications several moves later.  She leads with her brain, not her heart.
